Once timed runs start, we cannot change the course without invalidating the results. Any intentional change to the course, no matter how well intentioned, means that the before change and after change times cannot be directly compared and the results must be thrown out.
Yes, there will be unintentional changes - oil/coolant spills and cleanup, asphalt breaking up, etc., but those are just the hazards of driving in competition. The track outline doesn't change.
Usually the asphalt break-up starts well before timed runs. I would suggest a quick pass around the track right before timed runs to look for any trouble spots and move the track then. Corner workers should also be calling in places where they see chunks getting loose. If there are any danger spots, don't take a chance - move the track then, not later.
If there is nothing obvious and the breakup doesn't start until after timed runs have begun, just try to keep the chunks off the track and warn the drivers. It is then their choice to take a line through the breakup or try to avoid it (or to withdraw to avoid possible damage from debris).
